This has been fixed in Update 0.55B when an extra reserve shot was added.

Since the addition of the Flare Gun, its stats page incorrectly stated that it had a reserve of three flares, when it had only two.

It's best to fight in areas that you know will have an ammo crate nearby to restock on ammo. Remember to make every shot count though, as your low ammo reserves and slow reload is a huge disadvantage at prolonged fights.
